I know it was &229 before. But how much is the replacement price for a water damaged iPhone 5 now? Since iPhone 5 is no longer available and replaced by iPhone 5C and iPhone 5S. Could I pay a little more to replace an iPhone 5S?

Can you upgrade it? Unlikely, unless you are near upgrade with your carrier. And iPhone 5's are still available. They will continue to be sold until the 20th of September. And there will still be serviced models available as replacements for quite a while. As of the 20th, they will not be offered for sale any longer (based on the Apple Store sales options.
Your best bet would be out of warranty repair for $229.00 (although it is increasing soon).

No, I am still in contract, only one year. Somebody has told me it has increased to 269 instead of 229. That's insane! I waited 3 months expecting that they may lower the price.
The increase in price MAY be for when the new 5C and 5S are released. Contact AppleCare to be sure. I know the AppleCare Plus incident fee is increasing from $49.00 to $79.00 when the new phones begin selling, but the lower price is still being honored as of now. So arranging service SOONER versus LATER would likely be cheaper.

You should have gotten it repaired, when it was cheaper.
You got a massive subsidy on your phone in return for signing a two year contract with a carrier. Apple have no reason to subsidise the cost of the replacement, which actually costs less than half of the retail price of an unsubsidised phone. It's an extremely good deal.

Fact of it is, you have a new car that is under warranty, and you crash it. Do you expect to get a replacement under warranty?

FelipeV is right. Unforunately if the device is damaged it cannot be covered by the warranty. The hardware warranty covers factory defects and not physical damage inflicted to the device.
