Just updated my Mac Mini Server (late2012) to 10.8.5 I now get distorted audio after a few minutes of use .
This happens with both HDMI out & Digital audio out. I have also tried updating one of my backup drives to 10.8.5 and get the exact same thing. Distorted audio after a few moments. This is while playing audio from itunes pandora or pretty much any site.
Tried resetting the audio midi setup & zapping the pram still happens after a few minutes
Open Console in Applications>Utilities & see if there are any clues or repeating messages when this happens.
Got any sound apps installed that may have broken with 10.8.5 update?
I did reinstall using the combo update as suggested and it seems to have solved the problem...so far anyway. Give that a shot! Good luck!

Nothing unusual that I see in the console & no broken apps
Open Activity Monitor in Applications>Utilities, select All Processes & sort on CPU%, any indications there?

Does your Mac Mini have a screen attached? I have a Mac Mini as a music server and I am getting sound breakup and drop-out after a few minutes. My Mini doesn't have a screen and I believe that is the cause. You will find reference to this on the Remote Desktop forum.
I have a hdmi reciever with screen attached the distorted audio happens on HDMI digital & analog
I have tried connecting the screen directly w/o the reciever & still have the issue
My Mac Mini is feeding a Mytek 192-DSD DAC via Firewire, clearly a different setup. The problem obviously lies with 10.8.5 but are Apple aware of it? As there is no program crashing and therefore no report I suspect nothing is being done about it.
They are aware I have been sending log files to tech support
