Click iTunes Store in iTunes, then click the Purchased quick link on the right, then click the Music tab, then click Not On This Computer on the top right.  If the songs are listed there, they aren't on your computer and need to be download from the iTunes store again (see http://support.apple.com/kb/HT2519).

What your describing is normal if songs are on your phone but not in your library.  They only appear when you connect your phone as you said.

    I do too! XD

I just wish there was a way to permanently delete those songs though. I'm OCD about just "hiding" them.

Okay in ios7 this is what youll have to do. READ BOTH SCENARIOS

SCENARIO 1.   If you have 1000 songs on youre iphone that wont come off via itunes, you can delete all of them at once here. This technique can be used on safari to delete history and other apps to delete garbage that wont come off easily. 1000 songs can take up over 10 gigabites and it will take forever to delete one by one. I will tell you how to reduce the memory later in this post.

Do this by going to >iPhone Home Button>Settings>General>Usage>Music>>>>Swipe Music(10.0GB) and and hit delete.

    -----------------------------

SCENARIO 2.   If you have songs from iCloud or your iTunes account showing up when you dont want them to go to you can delete them from showing up on your phone.

Do this by going to >iPhone Home Button>Settings>Music>Disable Show All Music or Disable iTunes Match

You will no longer see music with the download cloud showing up. Now you can go into your music app and remove songs one at a time by swiping.

If you find that it will take more than 15 minutes to delete the songs off your phone just do what I said in SCENARIO 1 and delete everything and resync the music that you want, it doesn't take very long and you can make it so only certain playlists sync.

    ------------------------------

After you delete all your music go into iTunes on your computer and make sure you have all of your music selected properly, heres how:

When your in your iphone settings accessed through iTunes look at the bar that has the summary tab above the picture of your phone and click on music.  Here you can select which playlists you want and make sure only the options you want are checked.

OPTIONAL: Furthermore make sure you go into your playlists and check only the songs you want synced in the playlist (im assuming you only have music you want in the playlist anyway)

OPTIONAL: After you have all your selections you can scroll down from the picture and select an option that helps save a tremendoes amount of space, (Convert songs into 128kbs) this will significantly reduce the space taken up by music by slightly reducing the quality (think about 5 years ago how your ipod sounded then)
