First, yes the Retina MacBook Pro doesn't have a built in CD-Rom, however, you can purchase an external CD-Rom. It also doesn't have RJ-45 connection, but you can purchase a Thunderbolt to Ethernet Adaptor. With regards to Graphics, the 15" Retina MacBook Pro has better Graphics performance because it has a 1 GB dedicated graphics card, while the Mac Mini only has Intel Graphics 4000.

If you don't need portability, definitely go with one of the new high-end iMac models. Or wait another month or so and see if new MacBook Pro models will be released. Personally, my next Mac will be either a Mac Pro (supposed to be revealed in October) or a newer iMac (when my AppleCare runs out in 2015 - but who knows what will be available then?).
