Today I went into the apple store to fix my iphone long story short they gave me a new one. I made a sync not to long ago in itunes I should have a september backup but its not there. Is my problem not manualy backing up my Iphone?

What is the setting on the summary page of iTunes? If you have iCloud selected, then your device automatically syncs with it. You can still back up the device to iTunes by clicking the "back up now" button. If you want itunes to automatically back up, change the radio button from iCloud to iTunes.

I had it selected to backup to my computer but when I sync my device it says up (backing up)...so therefore it should be in the backup list?
What does it say on the summary page? The last date backed up?
Looking at the screenshot, there is a backup for Nathan's iPhone on 9/19 and 9/21 of 2013.
