Ibook allows to create pdf file (Export) but the final output has drawbacks.

The downsize is ibooks author pdf does not have table of content ?

Any tips to get this in any way, I want to take pdf and make it available at other place for pdf reading.

As you've discovered, iBA isn't a formal PDF authoring tool. There are many others, such as Acrobat. Forums for it are at adobe.com, I believe.
