If you have iCloud enabled, do not sync via iTunes and iCloud both. That will cause discrepancies.
On your iPad tap Settings > iiTunes & App Store
Make sure content is switched ON such as Music, Apps, Books, and Updates.
That way everything will sync via iCloud automatically. No need for iTunes.
If you have not done so, setup an iCloud backup in case you need to restore.
Tap Settings > iCloud > Storage & Backup > Back Up Now
