I have my outlook email font set as Calibri (Body) 11pt; however, when I send email from my phone and ipad, my font changes to Times New Roman, 12pt. Is there an app, like Universal Mailer, that deals with this issue?

There is place in Preferences to tell it to send html mail by default and then all you have to do is choose a font which exists on Windows machines. (If you choose a font which Windows doesn't have, then it will substitute TNR at the receiving end. The same will happen if the recipient turns off html email).
Apple doesn't want to change the way Mail operates, it apparently believes that email should aways be plain text and not html by default. But there is nothing in OS X that prevents Outlook from creating and sending html mail by default as far as I know.

Font, Size, and Color are not included in the HTML unless each has been specifically changed in each email. If you set your signature to a specific Font, Size and / or color and you start typing within the signature, I believe the Font will be sent. Also, when I used mail.app, I set my default font to something very strange. This would remind me to change it. Aside from this annoying thing, the Mail.app is very stable with very few if any bugs. I can not say the same for my mail client.
I do not use "mail.app" because of not having a default outgoing font. Most other Mail clients do send default fonts. since OS X 10.0 mail.app has worked this way. I think it is Apple Idiot proofing the app. I can see no other reason. If you change the default font for outgoing messages, your sent messages fonts shouldn't change. If they do, then you know your only changing the way you see the message not the way the recipient sees them.
My Apple guru friend that works at the NYT thinks it is annoying that I use a specific font. This helps explains why they have never changed the App.

It's a minor point, but I think if you type a simple message with no sig and don't change the font, size, or color and send it, and then do View > Message > Raw Source on the copy in your Sent folder, you will find that it actually has no html in it (which makes it "plain text" instead of "rich text").

You are absolutely correct, with the current version, at least, [Version 9.3 (3124)] the message does not include any "rich text/HTML" until a font is actually changed (font, size, color), an image is inserted or some other element is inserted like a table. I don't know if this is a new behavior or my memory is faulty. Regardless, when there is no need to add the "Rich Text/HTML" it does not. But change Even one character, all kinds of HTML code appears when viewing the Raw Source(View-Message-Raw Source). Even though the Message Format is set to "Rich Text"(Mail-Preferences-Composing), unless some formatting is done, Plain Text is sent. Even though I don't use mail.app, I think it is very well written. The amount of bandwidth saved by simply not including unneeded encoding is got to be massive. I am willing to bet no other mail client is this smart.
I did also verify when using a Signature, HTML is always sent unless "Always Match my Default message font" is checked (MAIL-Preferences-Signatures). When "Always Match my Default message font" is checked, plain text is sent. It really should say "always send plain text". So a work around is to always include a signature and type within that signature and your intended font will be sent. Just make sure "Always Match my Default message font" is not checked and your signature is set to the font you wish to be your message font sent.

I think Mail's behavior in this area (which you describe quite accurately) has been the same since 10.4 or so.

I have been working with Apple Mail for many years and have always had this problem. In my opinion there is nothing more un-Apple than a changing font in outgoing e-mails but I refuse to go back to Outlook.
I have however found a solution that works perfectly for me, without any workarounds. I use the plugin Universal Mailer: http://universalmailer.github.io/UniversalMailer/index.html
Just install, restart and change the font in the preferences. This did the trick for me and I was able to solve a years-long problem in minutes!
