Thank you for the details of the issue you are experiencing with iBooks. I recommend signing out and back into the iTunes & App Store on your iPad for an issue like this:
Changing your Apple ID account
Tap Settings > iTunes & App Stores, then tap the Apple ID signed in.
Sign out of the current Apple ID account and then sign in with another account or create a new Apple ID.
The last step states to sign in with another account, but I recommend signing in with the same account you use to purchase your iBooks. Additionally, I recommend verifying that top of the bookshelf in iBooks says Books and not PDF.
