How are the Spam Filters set up using an iPad Mail App or some other 3rd party App like the Yahoo! mail app? I do not see any option in the iPad Mail App or the Yahoo! Mail App to mark an email as Spam to set a filter for it.

You could try SpamDrain - it's a (paid for) cloud service with an iOS app that filters your IMAP or POP3 email account from the cloud:
