Since updating to Maverick I can't delete messages from my inbox or file them away. Well I can but go to another account inbox and come back and its back in the inbox. Everyhing works fine on iOS devices. Odd, I can see the messages in the folder I file them but they still aren't removing from the inbox. Any idea?

I have the same issue. Tried this but still doesnt' work...
My settings are already like that (except for the Spam). I've been messing with it and if I delete from the inbox it goes away, its just filing emails that isn't working on Maverick. I removed the account from "Internet Accounts" but haven't deleted or removed anything from the V2 folder.
This is a bit of a drastic step, but you might try deleting that account from Mail and adding it back. I'd be sure you have a good backup first.
I've deleted all of my accounts from Mail and added them back with no success. Since I lost all my emails I have also reached out to google to see if they can recover them. Hoping that apple comes out with a fix for this soon...
This is one of the largest bugs in Mavericks’ Mail app, which affects Gmail accounts and Google Apps email accounts. This used to work just fine in previous versions of OS X, so it is a brand new problem in Mavericks:
Mail can’t delete messages from the Inbox unless Google’s “All Mail” folder is visible in Apple Mail. If you try to delete a message from the inbox, the message only disappears temporarily, then reappears moments later. It seems like Apple Mail never removes the “Inbox” label from the deleted messages, so the messages just keep reappearing back in the Inbox over & over again.
The workaround is not a desirable one: It requires the user to make Google's “All Mail” folder visible to IMAP clients (via Gmail's "Settings>Labels” page). However, this workaround is not desirable because of 2 bigger problems:
(1) Making the “All Mail” folder visible in Apple Mail will suddenly make dozens of gigabytes of emails start taking up valuable hard drive space, because every single email that has ever been archived on Gmail/Google Apps will suddenly be written to the Mac’s hard drive. This can be a real problem on a machine with a small hard drive, such as the MacBook Air. Hiding the “All Mail” folder prevents these messages from taking up valuable hard drive space. Not to mention that all of these messages are DUPLICATES OF MESSAGES THAT ALREADY APPEAR in other IMAP folders, so showing the "All Mail" folder in Mail is absolutely pointless.
(2) Whenever the “All Mail” folder is visible, every new message that comes into the “inbox" also shows up as a new message in the “All Mail” folder as well, so new messages appear like they are coming in twice. Also, users are forced to mark their messages as “read" in two locations: the “Inbox" AND the “All Mail” folder.
The ideal solution would be for Mail to operate how it used to operate: Users should be able to delete messages from the Inbox, without having the “All Mail” folder visible in Apple Mail.
Please report this bug to Apple at http://www.apple.com/feedback and hopefully they will fix it in a software update soon!
I'm running Gmail IMAP here w/out All Mail visible to Mail.app and am able to delete email without issue.
However, I did have a problem with an incorrect mail count showing next to a Smart Mailbox in the side bar. I followed the instructions by Hackintosh (7th post this page: https://discussions.apple.com/thread/3780528?start=0&tstart=0) and that was cured.
Could be I had the same Gmail IMAP problem as you but cured it without knowing I had the problem.

Just upgraded to Maverick's and have a similar problem:
I have a number of email accounts all coming into my mail app.
The only one that isn't working since the upgrade is my gmail.
The labels/ folder structure is still there, but none of the emails I know are stored within are viewable.
The gmail inbox is also empty, there was at least 20 emails sat there before the upgrade. New emails are coming in fine, and are viewable when I move them to a folder/ label.
Bit annoying. Any ideas?
I can confirm this is an issue, unable to delete from infolder, moving emails to another folder leads two them being labelled but they do show up in the inbox aagain as well.
I DO think I fixed the being able to "delete" from the inbox and having it remove. Going to the web browser version of Gmail, hitting the settings, IMAP settings, and the Auto-expunge was set to OFF yet the defualt is suppose to be set to ON. When I did that and saved the settings I was able to delete messages from the inbox.

They recommend not using the automatic configurator but that is no longer an option in Mail. Checking the settings everything looks like it should, except I didn't have a TLS certificate selected so I switched that in Mail, but not much difference.
So, still can't get filed "label" messages to remove themselves from the inbox, have to use and iOS device to get them moved.
I can confirm this is an issue, having this problem too. None of the things above worked, so just wish for a fix from Apple for this.
There's a TidBITS article that discusses the problem and offers a solution, although the author admits it's not optimal.
Actually, the bugs in Mavericks Mail (for Gmail users and Google Apps users) get even worse:
Mail no longer recognizes custom-mapped folders for "Sent Mail" and "Trash". Mail in Mavericks FORCES deleted messages to go into Google's Trash, instead of the custom-mapped folder that you might have created for yourself.
This is terrible, because if you use Google's Trash, your deleted messages will automatically delete after 30 days. But if you use your own custom-mapped Trash folder, then you can keep your deleted messages around forever.
Furthermore, if you DO try to use a custom-mapped folder in Mail, those folders will appear compeltely BLANK in Mail, even if they already contain thousands of messages in them. So you can't even go back and look at your previously-trashed messages from before Mavericks! You have to log into the Gmail website.

Not sure as I follow. I can see all Gmail messages that are flagged and filed in Mail with no problems. I would suggest that you have IMAP configured correctly in your Gmail settings. There is a setting in there for when if ever you want the trash cleared.
