Do you mean the TopSites icon?
Yes the icon, I find it annoying since I never use it.
The only way to have that disappear is to click View from the menu bar then click Customize Toolbar then drag the default toolbar straight up.
I Search for the same solution.
on the Customize Toolbar is not helping.

Customize is not helping..or I'm doing something woring😕
While Safari - View - Customize toolbar can add/remove topsites in the toolbar, it doesn't do anything for the icon/button in favorites/bookmarks. I've not yet seen any way to remove that.
To hide "Top Sites", open Safari. Go to "Preferences". General. "New Windows opens with:" select homepage. Now go to View and make sure that "show side bar" is not selected. That should get you back to how it was before your upgrade.
I need to be able to do 3 things:
1. Set general preferences - top sites - to Zero, not just 6, 12 or 24
2. Not see the top sites logo anywhere on my Safari page.
3. Open my bookmarks so I can see the bookmark title, and the bookmark address ALL ON ONE PAGE - (just as I could do before Apple forced me to make this update) - so that I can see the origin of my bookmarks at one view, and not after opening each and every bookmark.
APPLE, please correct this as a matter of URGENCY.
to 3.
Top Menu - Bookmarks - edit Bookmarks (or howerver its called in englisch)
Keys - alt+cmd+B

I agree with your points 1 and 2. Top Sites is intrusive, redundant and links to sites I do not use.
Until there is a solution from Apple or a hack from a user I am switching to Firefox.
If you choose View, then Hide Favorites Bar you will notice that the Bookmark icon, Topsites icon and Favorites all hide and you don't have to see or use them. You can then choose View and Customize Toolbar and put back the Bookmarks icon and whatever else you want on the toolbar.
Thanks pablito7,
If I 'hide favorites Bar', then I can no longer view all my specific chosen favorites which have been placed in my Favorites Bar because I use them every day.
The system worked well when Top Sites could be deleted, as it was in Safari 6.0.5
The same follows for Reading List, which I am still waiting to find anyone who supports.
Just get the Favorites Bar to be the same as it was in 6.0.5
That was perficet thank you....Tom..
Very disappointed there is still no solution. Top sites takes a long time to load and inevitably if I hit this it's by accident and when I'm really in a hurry. Extremely annnoying!!!
