Deleted books show up in iTunes

I've got a nagging problem.

Last night I deleted some books from my iPhone through the iBooks app. I also deleted the same book files from iBooks on my iMac. The book files are epubs.

This morning I checked my iTunes with my iPhone connected and noticed that under the Books tab of my iPhone (Devices/iPhone/Books), the deleted books are still showing.

I'm using all the updated ios 7, and OS Mavericks as well as the new iBooks for both devices.

Any ideas?

iMac (24-inch Early 2008), iOS 7.0.3

I also get this error when I sync my iphone to itunes because those deleted books still show up in itunes.

"Some of the items in the itunes library were not copied to the iphone because they cannot be found"

Close iTunes and delete the following files:

~/Library/Containers/com.apple.BKAgentService/Container.plist

and

~/Library/Containers/com.apple.iBooksX/Container.plist

Then open iTunes again.

ATTENTION: This may delete all your books from your iBooks app. So please back up your books before. (Purchases from the iBook Store can be redownloaded, but if you have books that you haven't bought in the iBook Store, back them up).

robs89's answer didn't work for me.

Choosing File -> Move Books from iTunes... in iBooks updated my list of books in iTunes.

Disclaimer: I have no idea how this will affect your iBooks library. My iTunes and iBooks books were identical other than the fact that my iTunes was displaying books that I had deleted from iBooks.

There is also another solution. Go to where the document is located on your hard drive and delete it. Then open up the actual app "ibooks." From there you can re-delete the book. Also, if you try to just open the book the program will tell you that the book no longer exists and will automtically delete it from your "ibooks" and "itunes."
