How do I stop email thread? I have already unchecked the organize by conversation tab.

Did you uncheck "Organize by conversation" in each mailbox where you don't want it?
Have you tried going back to "Classic Layout"? This will restore the old familiar layout.
You do that in Mail / Preferences / Viewing.
