I use a couple of short videos in my book. Videos are produced as .mov and exported as mp4-Video (720p).
When I insert these videos into iBooks Author, iBA starts optimizing the video.
In smooth gradients, e.g. in the sky, optimizing results in heavy block artefact. I there a way to prevent the process of optimising? These videos are pretty small, most of them about 2 minutes.

How are you testing when you see those artifacts?
Block artefacts are as heavy on the iPad2 as on the Mac.

Did you try a higher resolution source file?
I just use screen resolution without resampling, so trying to stay in between 900 to 1280 pixel
But now I'll try a higher resolution and setting frame rate to 60.
Will take a while, optimizing will be 10 minutes I guess.
Sorry, I'm confused why you're talking about 'screenshot' resolution...
Don't try to pre-guess the process. Use the best resolution video you can and then work thru, using that in your ibooks, letting the tools work out the details.
Sorry, the videos in question are screen CAPTURES. I use Quicktime Screen Capture to record the videos and allways use best quality for all settings.

Info that would have helped sooner...
In that case, it's up to you to work out a recipe that ends up not looking bad in an iBook - I can imagine any number of pitfalls along the way in your example. That's where the issues are, not in iBA, and only you can trail/error until cleanup happens...if at all. Maybe the OS X video forums can help, but I'd not bother mentioning iBA if you take that route.

Just tried .m4v and exporting for iPad2, this time the video looks good.
I used these screen captures on my web site as mp4, no block artefacts.
I allways thought that mp4 and m4v is the same codec.
Optimizing the m4v also takes much shorter.
