ApplicationsHi,
I would cut down the options on the iPhone possibly removing any Apple ID altogether (then placing in Airplane mode for Five Mins) before re-adding back just the Apple ID used on the Mac.

Nov 16, 2013 1:02 PM in response to manderle11by lalal14b,I had this exact problem after updating to Mavericks. My phone number was missing as an option in iMessage settings on my computer.
From the replies I figured out that my problem was that on my phone, I had my phone number enabled and checked, but I didn't have my apple id account enabled ( i was not signed in ). Once I signed into this account on my phone, I then went to my computer and logged back into iMessage and my phone number appeared.
I prefer to only use my phone number for iMessage on both devices, so at this point, I went into settings of both and unchecked the apple id email account as an option. Seems to be working now.
Thanks for the help!

May 27, 2014 8:05 PM in response to lalal14bby Douglas Broyles,This really helped me. I was really befuddled knowing that I'd see the phone number in there. Then you point me in the right direction to focus on the phone to get it going again. After turning iMessage on and off twice, the number popped back into iMessage on the iMac. Thanks ever so much.

Jun 26, 2015 6:23 AM in response to manderle11by iBookmaster,I had this problem also. To cure it, I had to sign out of my Apple ID on all places on my phone, on my mac in FaceTime, Messages AND ICLOUD IN SYSTEM PREFERENCES. Quit Messages and FaceTime on my Mac, sign in again on the phone, then in System Preferences on my Mac and the phone number showed up in FaceTime & Messages.

May 5, 2016 1:46 AM in response to manderle11by MrJ4m3s,I had the same issue with my iPad.
They resolution I found was that the settings on the iPad were fine, when I checked on my phone it was set to send an receive from my number but it hadn't signed in with my Apple ID. When I signed it in on my phone it came up on my iPad asking if I wanted to add it.
My iPad was already signed in, but the number wasn't linked so it was pulling through.
