Are ePub documents in iBooks saved in Backup?

I recently did an iOS update from 4 to 7 on an iPad. I did a full Backup of the iPad to iTunes first. After the upgrade, the process asked whether I wanted to restore from a backup, which I did, selecting that backup. The restore appeared to work in all respects except iBooks. The user of the iPad had a large collection of EPUB eBooks, not purchased through iTunes. They all appear to be gone. Was this backed up in the Backup process? Is there a way to recover the data?

They aren't included in a device's backup. Did you or the owner of the iPad copy them, and any other iTunes purchases, over to their computer's iTunes library via File > Devices > Transfer Purchases prior to starting the update ? Even though they weren't iTunes purchases, epubs and PDFs in the iBooks app should be copied over via Transfer Purchases (they would have copied over to the Books part of their library) - if you did copy them over then you should be able to sync them back.
