Since I reinstalled Aperture 3 on my new iMac, I cannot get the red eye tool to work. I get the circles around the eyes, but nothing happens... I looked for settings or something, but found nothing to solve my problem...

Yes Stephan_, I also have that configuration. I also have someone from Apple looking at this problem.
About a week ago, I got an email from someone who works with the Aperture team at Apple. They were looking in this problem and needed some of my files to do tests.
Last week, I received an other email teling me that they were able to reproduce the issue in-house. They found that it is specific to a graphics driver update with Mavericks for those who have NVIDIA GeForce GTX 780M graphic card.
The work-around they suggested is to open the library in iPhoto and do the Red Eye fixes there. This will keep the fix once I re-open it back into Aperture.
That is not a great solution. I knew I could do that. I had tried it before. But the idea is NOT to use iPhoto for my photos. I want to do everything in Aperture, otherwise it gets to be more trouble.
They say they are still looking into the issue...

Thank you for posting this information. At least we know now, what to check for in similar cases. And there it is hope, that the next update will have a fix for this.
I am experiencing the same problem with Aperture (v 3.5.1) not correcting red eye. I am running OS X 10.9 on an iMac quad-core i7 with the AMD Radeon HD 6970M graphics card. Red eye correction works in iPhoto, but darkens the eye lid, not just the red in the eye.
Have this same problem, on iMac i7 quad core with
NVIDIA GeForce GTX 780M 4096 MB graphics... for a new top of the line iMac was hoping to use Aperture not iphoto...
Having the same issue. Aperture 3.5.1, newest iMac fully loaded with 780M card. The iPhoto workaround is fine for now.

I have the same problem since i have a new imac 2013 with GTX 780M. the problem is not yet corrected on 2014/01/04. I remark that red eyes is not the only function affected by the poblem of graphics cards -> i have also problem using auto correction that give me bad picture.
I hope there will be a correction for this

I also am having problems with auto-enhance, that has been recognised by Apple as a bug. Perhaps there are lots of problems associated with the GTX 780M graphics card.
I too have the same product configuration and am frustrated about this. Maybe I shouldn't invest so heavily in the graphics card next time. Apple, please fix soon!
I, too, have this problem. I also noticed if I return to the login screen on the fast user switching menu "Login Window...", I don't get the cool rotating cube animation that my MacPro has, both running mavericks 10.9.1
As mentioned by others, this is a bug. I raised an AppleCare Case with Apple the other day. The response was:
"I’ve heard back from our engineers on this issue.
It seems they are aware of this issue and our engineers are researching this.
We don’t have a timeframe as for a fix yet, but it should come in a future update."
The discussion however included comments to the effect that the more people who raise it as an issue, the faster it will get fixed, so please everyone contact Apple to inform them that it affects you too!!
After installing 10.9.2, my red eye reduction tool finally works on my 780m equipped iMac.
You are right! After installing 10.9.2, red eye tool is now working fine in Aperture!
