Your Desktop folder is a subfolder in your home folder which should be on your main drive, so it's not clear what you're asking.
In the finder it shows: main drive, network,time machine and desktop folder.
If I go to my user account there is another desktop folder which I assume should be there.
The question is should the dessktop folder in root folder contain a desktop folder?
I'm still confused. The Finder, i.e., the Desktop should only show mounted volumes and other things if you've elected to display them via the Finder's prefs.
If you open the boot volume Desktop icon and put it into list view, you should see stuff like this, where each user has a Desktop folder, and there is no Desktop folder at the root level:

If you are referring to what you see in the Finder sidebar, control - click on what you see as Desktop in the Finder sidebar. Select 'Show in Enclosing Folder' and you will be taken to your User folder per the second screen shot baltwo posted.
I guess I am not making myself clear. I have solved the problem and removed the desktop folder from the root directory and left the one in the home folder and everything seems to be woking fine.
Two desktops?
