I'm having an issue when I go to update from Apps. As the apps get updates, I cannot download them becasue his Apple ID comes up, not mine. How do I change what Apple ID is auto-filled for the app updates?

Remember to back up any of your files since you need to wipe the drive and start over - you will either need the original install disk (Snow Leopard or earlier), or use internet recovery (Command + Option + R during restart or boot up) in order to do this.
The seller should have done this before selling in order to comply with the licensing agreement.
Sounds like the apps were bought with his Apple ID. In that case, he owns them, and he does not have the right to transfer ownership to you. You'll need to remove his apps and purchase your own.
