No. the checkboces to not act in groups like radio buttons.
You could make an intermediate column that indicates the combination that is check AND/OR allows you to encode a priority such that is one is checked the other is ignored...
Like this:
C1=IF(A1=TRUE,1,IF(B1=TRUE, 2, 0))
here are the possible combinations:
you can then use the value in column C as the indication of which checkbox is checked. You can even hide column C if you don't want to see the intermediate value.
I think a cell can either be a Check box (1,0) or a formula, i dont think it can be both.

In a situation like this it might be more efficient to format one cell as Pop-Up Menu with two choices and a blank rather than have two cells each with a check-box.

This is a situation where you've got a limited number of defined combinations, as you've outlined. So you're not going to be adding "one more entry." Ideal for a Pop-Up.
And even if you do need to add an entry to the menu, that's easy in Numbers 3.0. Note here that entries are added automatically when you extend the cell selection and then format. No more complicated than setting up extra cells with checkboxes.
