I prefer to Manually manage my Music, Movies, TV Shows etc. How can I do this with my iBooks? The Only way I can get books onto my iPad is if I choose Sync on the Books tab. in doing that it turns off Manual Sync for everything else.

Unfortunately I was at both the links you provided earlier and the answer to the problem wasn't there. This is clearly a flaw in the iBooks integration between OSX and IOS devices and iBooks and Syncing.
How do I manually sync my Books in Mavericks?
