My Desktop resets on reboot

I have erased and reinstalled the primary HD on my system, with the original user account stored on a second hard drive (RAID). After the rebuild I pointed to the user account on the RAID, reset the permissions, and everything seemed to go back to the way it was execpt that now all of my preferences reset to Apple's original settings everytime I log out and/or reboot. Does anyone know what may be causing this?

Mac Pro, OS X Mountain Lion (10.8.5)
