I recently bought the Iphone 5s, and everything on my Icloud switched over to my new phone except my notes.
I have quite a few and dont want to do them manually. I even went on the Icloud website and they arent there???
Any Ideas of how to get them there would be appreciated.

Use iTunes to sync them over. Use a mail account that supports note syncing. Create an iCloud mail account and sync using iCloud.

Did you restore from the old backup of your old phone, as explained in this article?

Notes are part of the backup:
What email account are your notes being synced with?
Settings > Mail, Contacts, Calendars > Which email address shows 'Notes' as active?
OR
Notes > Accounts > Which email accounts are listed?
