In my Macbook using mavericks I have a number of PDFs which are not showing under books in iTunes.
They are PDFs which predate Mavericks.
The only way I could sync these with my ipad and and mini was to ensure they were saved to a folder, deleted then from iBooks and then re imported to iBooks which then listed then under books in iTunes.
Surely there is a simpler way?

I'm also having a problem syncing with ibooks. I bought a book on my ipad through ibooks and it showed immediately on my mini so must be in icloud but it's not showing in ibooks on my computer or iphone5 at all. Also doesn't show in itunes.
PDFs showing fine in all 4 devices.
Any thoughts?
You nailed the problem. And with over a thousand books/documents, deleting and reloading is NOT an option.
