I would be concerned too if my purchased books were not appearing in iBooks after upgrading to iOS 7.
I'm not sure if you are currently signed into the iTunes & App Stores on your iPad, but I recommend signing in if you are not currently signed in and signing out and back in if you are signed in:
Changing your Apple ID account
Tap Settings > iTunes & App Stores, then tap the Apple ID signed in.
Sign out of the current Apple ID account and then sign in with another account or create a new Apple ID.
The last step states to sign in with another account, but for the situation you described, I recommend just signing in with your same Apple ID.

Once you have completed this step, I recommend checking iBooks for your purchases. If you are still not seeing your purchased books, try downloading them from your list of past purchases. Follow the steps in the section titled "iPhone, iPad, or iPod touch > Books" in the following article:

Additionally, be sure to check for any updates that may be available for the iBooks app.
