Try control -clicking on the icon in the Dock, then go to options, and see if Open at Login is checked there.

Eric, I looked and the Open at Login is not checked.
Paul, that is not the case either. I always make sure that box is unchecked. I am also meticulous about closing all windows and programs before i shut down.System Preferences is the only app/program that opens at start up.

There are two things listed that I can see (there may be others) that are known to often cause problems with otherwise healthy Macs - CleanMyMac 2 and SIMBL. Try uninstalling both items to see if it solves the problem.

Your Java plugin is out of date.
TechTool Pro has also caused some problems for a few people. It wiped a hard drive during defrag on one computer I have.
