Spotlight Hanging - MDSWorker Thread Exceptions

Hi,


I upgraded from Snow Leapord to Mavericks, and it is running very slowly. I noticed that Spotlight starts indexing and never finishes, it seems to stay stuck on 2 hours remaining. I have tried a few things, killing the Spotfire service, deleting the Spotfire-V100 directlry and restarting, and it happens every time.


I have excluded external USB drives from Spotfire, and have checked the integrity of the disk.


When I view the console logs I get loads of this kind of message.

OK, thanks. removed XCode using command line uninstaler provided. Disabled Spotlight, rebooted in safe mode, removed the Spotview-V100 directory, and restarted Spotlight.


Still stuck saying 3 hours remaining. Checking the logs I am now getting a lot of:

Boot into Recovery mode, launch Disk Utility, select the startup volume ("Macintosh HD," unless you gave it a different name), and run Repair Disk (not Repair Permissions.) If any problems are found, repeat. Then reboot as usual.

If you don't already have a current backup, you must back up your data, if possible, before you take the above step.

This procedure is a diagnostic test. It changes nothing, and therefore will not, in itself, solve your problem.

Third-party system modifications are a common cause of usability problems. By a “system modification,” I mean software that affects the operation of other software — potentially for the worse. The procedure will help identify which such modifications you've installed, as well as certain other aspects of the configuration that may have a bearing on the problem. Don’t be alarmed by the seeming complexity of these instructions — they’re easy to carry out and won’t change anything on your Mac.


These steps are to be taken while booted in “normal” mode, not in safe mode, if possible. If you’re now running in safe mode, reboot as usual before continuing. If you can only boot in safe mode, you can still use this procedure, but not all of it will work. Be sure to mention that in your reply, if you haven't already done so.


Below are instructions to enter UNIX shell commands. The commands are safe and do nothing but produce human-readable text output, but they must be entered exactly as given in order to work. If you have doubts about the safety of the procedure suggested here, search this site for other discussions in which it’s been followed without any report of ill effects. I am not asking you to trust me. If you can't satisfy yourself that these instructions are safe, don't follow them.

The commands will line-wrap or scroll in your browser, but each one is really just a single long line, all of which must be selected. You can accomplish this easily by triple-clicking anywhere in the line. The whole line will highlight, and you can then copy it.

Note: If you have more than one user account, Step 2 must be taken as an administrator. Ordinarily that would be the user created automatically when you booted the system for the first time. ☞ Enter the first few letters of its name into a Spotlight search. Select it in the results (it should be at the top.)


☞ In the Finder, select Go ▹ Utilities from the menu bar, or press the key combination shift-command-U. The application is in the folder that opens.


☞ Open LaunchPad. Click Utilities, then Terminal in the icon grid.


When you launch Terminal, a text window will open with a line already in it, ending either in a dollar sign (“$”) or a percent sign (“%”). If you get the percent sign, enter “sh” and press return. You should then get a new line ending in a dollar sign.

You have a lot of issues, so I'm going to spread the response out over 3 comments.

Please read this whole message carefully, especially the warnings, before doing anything.

1. I can only guess which of the modifications you've made to your system is causing the problem. The changes suggested here should be considered provisional; they may not help, or they may remove functionality that you find useful. If a third-party system modification that you want to keep is at fault, refer to its developer for support.

2. WARNING: Back up all data now if you haven’t already done so. Before proceeding, you must be sure you can restore your system to its present state, even if it becomes unbootable. If you’re not sure you can do that, STOP — DON’T CHANGE ANYTHING.

If you don't like the results of the procedure suggested below, restore from your backup.

I will not be responsible for the consequences, and I will not be able to help, if you ignore this warning.

3. You should either remove or update the following system modification(s), if an update is available from the developer:

Tuxera NTFS

VirtualBox

and definitely remove at least the following:

† McAfee

Parallels (partial installation)

4. Whatever you remove must be removed completely, and (unless otherwise specified in this message) the only way to do that is to use the uninstallation tool, if any, provided by the third-party developers, or to follow their instructions. If the software has been incompletely removed, you may have to re-download or even reinstall it in order to finish the job. I can't be more specific, because I don't install such things myself. Please do your own research.

Here are some general guidelines to get you started. Suppose you want to remove something called “BrickMyMac” (a hypothetical example.) First, consult the product's Help menu, if there is one, for instructions. Finding none there, look on the developer's website, say www.brickmymac.com. (That may not be the actual name of the site; if necessary, search the web for the product name.) If you don’t find anything on the website or in your search, contact the developer. While you're waiting for a response, download BrickMyMac.dmg and open it. There may be an application in there such as “Uninstall BrickMyMac.” If not, open “BrickMyMac.pkg” and look for an Uninstall button.

Again, please don't ask me to do this research for you. You can do it better than I can, because I don't use the product and I may not even know what it is.

You will generally have to reboot after uninstalling a system modification. Until you do that, the uninstallation may have no effect, or unpredictable effects.

5. If you can’t remove software in any other way, you’ll have to erase and install OS X. Never install any third-party software unless you're sure you know how to uninstall it; otherwise you may create problems that are very hard to solve.

WARNING: Trying to remove complex system modifications by hunting for files by name often will not work and may make the problem worse. The same goes for "utilities" such as "AppCleaner" and the like that purport to remove software.

6. I recommend that you never reinstall the modifications marked with a dagger (†) above, if any. If your problem is resolved after uninstalling all the above modifications and rebooting, but you still want to use some of those not marked with a dagger, you can experiment with putting them back, one at a time, testing carefully after each step. Keep in mind that system modifications may be incompatible with each other or with future OS X updates, so it may not be clear which one is at fault.

7. If you still have problems after making the suggested changes and rebooting, post again. Remember: if you don’t like the results of this procedure, you can undo it by restoring from the last backup you made before you started.

Uninstall the McAfee product by following the instructions on whichever of the pages linked below is applicable:


Note that if you have already tried to uninstall the software, you may have to reinstall it in order to finish the job. If you have a different version of the product, the procedure may be different.

This procedure will unlock all your user files (not system files) and reset their ownership and access-control lists to the default. If you've set special values for those attributes on any of your files, they will be reverted. In that case, either stop here, or be prepared to recreate the settings if necessary. Do so only after verifying that those settings didn't cause the problem. If none of this is meaningful to you, you don't need to worry about it.

Step 1

If you have more than one user account, and the one in question is not an administrator account, then temporarily promote it to administrator status in the Users & Groups preference pane. To do that, unlock the preference pane using the credentials of an administrator, check the box marked Allow user to administer this computer, then reboot. You can demote the problem account back to standard status when this step has been completed.

Enter the following command in the Terminal window in the same way as before (triple-click, copy, and paste):

An external storage device is malfunctioning. Check that the data cable is securely inserted at both ends.

Try a different cable.

If you're connecting the drive through a hub, connect it directly to a built-in port on the Mac.

If you're connecting it directly, try a different port.

Disconnect all other devices on the bus, or as many as possible.

Test the drive with another Mac. Test another drive with this Mac.

If the drive is bus-powered, but has an AC adapter, connect the adapter.

Failing all the above, you may be able to salvage the mechanism by removing it from the enclosure and installing it in another one.

Can I ask why not use McAfee? I would like virus protection of some description and paid #80 for it.


Also, can I tell which drive has the issue? My main iMac volume is passing all tests, as is my external drive...I did have an external drive fail on me, but that is now disconnected for a few days, so the message cant be related to that can it?


I only have one external drive operational at the moment and disk utility says it is looking OK?


Bit concerned as that is the drive with all my home videos on (I do have a backup).

1. This is a comment on what you should and should not do to protect yourself from malicious software ("malware") that circulates on the Internet. It does not apply to software, such as keystroke loggers, that may be installed deliberately by an intruder who has hands-on access to the victim's computer. That threat is in a different category, and there's no easy way to defend against it. If you have reason to suspect that you're the target of such an attack, you need expert help.

If you find this comment too long or too technical, read only sections 5, 6, and 10.

OS X now implements three layers of built-in protection specifically against malware, not counting runtime protections such as execute disable, sandboxing, system library randomization, and address space layout randomization that may also guard against other kinds of exploits.

2. All versions of OS X since 10.6.7 have been able to detect known Mac malware in downloaded files, and to block insecure web plugins. This feature is transparent to the user, but internally Apple calls it "XProtect." The malware recognition database is automatically checked for updates once a day; however, you shouldn't rely on it, because the attackers are always at least a day ahead of the defenders.

The following caveats apply to XProtect:

  • It can be bypassed by some third-party networking software, such as BitTorrent clients and Java applets.
  • It only applies to software downloaded from the network. Software installed from a CD or other media is not checked.
As new versions of OS X are released, it's not clear whether Apple will indefinitely continue to maintain the XProtect database of older versions such as 10.6. The security of obsolete system versions may eventually be degraded. Security updates to the code of obsolete systems will stop being released at some point, and that may leave them open to other kinds of attack besides malware.

3. Starting with OS X 10.7.5, there has been a second layer of built-in malware protection, designated " Gatekeeper" by Apple. By default, applications and Installer packages downloaded from the network will only run if they're digitally signed by a developer with a certificate issued by Apple. Software certified in this way hasn't necessarily been tested by Apple, but you can be reasonably sure that it hasn't been modified by anyone other than the developer. His identity is known to Apple, so he could be held legally responsible if he distributed malware. That may not mean much if the developer lives in a country with a weak legal system (see below.)

Gatekeeper doesn't depend on a database of known malware. It has, however, the same limitations as XProtect, and in addition the following:

  • It can easily be disabled or overridden by the user.
  • A malware attacker could get control of a code-signing certificate under false pretenses, or could simply ignore the consequences of distributing codesigned malware.
  • An App Store developer could find a way to bypass Apple's oversight, or the oversight could fail due to human error.

For the reasons given above, App Store products, and other applications recognized by Gatekeeper as signed, are safer than others, but they can't be considered absolutely safe. "Sandboxed" applications may prompt for access to private data, such as your contacts, or for access to the network. Think before granting that access. OS X security is based on user input. Never click through any request for authorization without thinking.

4. Starting with OS X 10.8.3, a third layer of protection has been added: a "Malware Removal Tool" (MRT). MRT runs automatically in the background when you update the OS. It checks for, and removes, malware that may have evaded the other protections via a Java exploit (see below.) MRT also runs when you install or update the Apple-supplied Java runtime (but not the Oracle runtime.) Like XProtect, MRT is effective against known threats, but not against unknown ones. It notifies you if it finds malware, but otherwise there's no user interface to MRT.


5. The built-in security features of OS X reduce the risk of malware attack, but they're not absolute protection. The first and best line of defense is always going to be your own intelligence. With the possible exception of Java exploits, all known malware circulating on the Internet that affects a fully-updated installation of OS X 10.6 or later takes the form of so-called " Trojan horses," which can only have an effect if the victim is duped into running them. The threat therefore amounts to a battle of wits between you and the malware attacker. If you're smarter than he thinks you are, you'll win.

That means, in practice, that you always stay within a safe harbor of computing practices. How do you know what is safe?
  • Any website that prompts you to install a “codec,” “plug-in,” "player," "extractor," or “certificate” that comes from that same site, or an unknown one, is unsafe.
  • A web operator who tells you that you have a “virus,” or that anything else is wrong with your computer, or that you have won a prize in a contest you never entered, is trying to commit a crime with you as the victim. (Some reputable websites did legitimately warn visitors who were infected with the "DNSChanger" malware. That exception to this rule no longer applies.)
  • Pirated copies or "cracks" of commercial software, no matter where they come from, are unsafe.
  • Software of any kind downloaded from a BitTorrent or from a Usenet binary newsgroup is unsafe.
  • Software that purports to help you do something that's illegal or that infringes copyright, such as saving streamed audio or video for reuse without permission, is unsafe. All YouTube "downloaders" are outside the safe harbor, though not all are necessarily harmful.
  • Software with a corporate brand, such as Adobe Flash Player, must be downloaded directly from the developer’s website. If it comes from any other source, it's unsafe. For instance, if a web page warns you that Flash is out of date, do not follow an offered link to an update. Go to the Adobe website to download it, if you need it at all.
  • Even signed applications, no matter what the source, should not be trusted if they do something unexpected, such as asking for permission to access your contacts, your location, or the Internet for no obvious reason.
  • "FREE WI-FI !!!" networks in public places are unsafe unless you can verify that the network is not a trap (which you probably can't.) Even then, do not download any software or transmit any private information while connected to such a network, regardless of where it seems to come from or go to.
6. Java on the Web ( not to be confused with JavaScript, to which it's not related, despite the similarity of the names) is a weak point in the security of any system. Java is, among other things, a platform for running complex applications in a web page, on the client. That was always a bad idea, and Java's developers have proven themselves incapable of implementing it without also creating a portal for malware to enter. Past Java exploits are the closest thing there has ever been to a Windows-style virus affecting OS X. Merely loading a page with malicious Java content could be harmful.

Fortunately, client-side Java on the Web is obsolete and mostly extinct. Only a few outmoded sites still use it. Try to hasten the process of extinction by avoiding those sites, if you have a choice. Forget about playing games or other non-essential uses of Java.

Java is not included in OS X 10.7 and later. Discrete Java installers are distributed by Apple and by Oracle (the developer of Java.) Don't use either one unless you need it. Most people don't. If Java is installed, disable itnot JavaScript — in your browsers.

Regardless of version, experience has shown that Java on the Web can't be trusted. If you must use a Java applet for a task on a specific site, enable Java only for that site in Safari. Never enable Java for a public website that carries third-party advertising. Use it only on well-known, login-protected, secure websites without ads. In Safari 6 or later, you'll see a lock icon in the address bar with the abbreviation "https" when visiting a secure site.
Follow the above guidelines, and you’ll be as safe from malware as you can practically be. The rest of this comment concerns what you should not do to protect yourself.

7. Never install any commercial "anti-virus" or "Internet security" products for the Mac, as they all do more harm than good, if they do any good at all. Any database of known threats is always going to be out of date. Most of the danger is from unknown threats. If you need to be able to detect Windows malware in your files, use one of the free anti-virus products in the Mac App Store — nothing else.

  • Their design is predicated on the nonexistent threat that malware may be injected at any time, anywhere in the file system. Malware is downloaded from the network; it doesn't materialize from nowhere.
  • In order to meet that nonexistent threat, the software modifies or duplicates low-level functions of the operating system, which is a waste of resources and a common cause of instability, bugs, and poor performance.
  • To recognize malware, the software depends on a database of known threats, which is always at least a day out of date. Most of the real danger comes from highly targeted "zero-day" attacks that are not yet recognized.
  • By modifying the operating system, the software itself may create weaknesses that could be exploited by malware attackers.

8. An anti-malware product from the App Store, such as "ClamXav," doesn't have these drawbacks. That doesn't mean it's entirely safe. It may report email messages that have "phishing" links in the body, or Windows malware in attachments, as infected files, and offer to delete or move them. Doing so will corrupt the Mail database. The messages should be deleted from within the Mail application.

An anti-virus app is not needed, and should not be relied upon, for protection against OS X malware. It's useful only for detecting Windows malware. Windows malware can't harm you directly (unless, of course, you use Windows.) Just don't pass it on to anyone else.

A Windows malware attachment in email is usually easy to recognize. The file name will often be targeted at people who aren't very bright; for example:

Anti-virus software may be able to tell you which particular trojan it is, but do you care? In practice, there's seldom a reason to use the software unless an institutional policy requires it.

The ClamXav developer won't try to "upsell" you to a paid version of the product. Other developers may do that. Don't be upsold. For one thing, you should not pay to protect Windows users from the consequences of their choice of computing platform. For another, a paid upgrade from a free app will probably have the disadvantages mentioned in section 7.

9. It seems to be a common belief that the built-in Application Firewall acts as a barrier to infection, or prevents malware from functioning. It does neither. It blocks inbound connections to certain network services you're running, such as file sharing. It's disabled by default and you should leave it that way if you're behind a router on a private home or office network. Activate it only when you're on an untrusted network, for instance a public Wi-Fi hotspot, where you don't want to provide services. Disable any services you don't use in the Sharing preference pane. All are disabled by default.

10. As a Mac user you don't have to live in fear that your computer may be infected every time you install software, read email, or visit a web page. But neither should you assume that you will always be safe from exploitation, no matter what you do. The greatest harm done by security software is precisely its selling point: it makes people feel safe. They may then feel safe enough to take risks from which the software doesn't protect them. Nothing can lessen the need for safe computing practices.

Can I ask why not use McAfee? I would like virus protection of some description and paid #80 for it.


I'm not always on the same page as Linc with regard to anti-virus software, but when it comes to McAfee, I'm in full agreement with him. Get rid of it.


First, Macs are pretty secure out of the box, with some basic anti-virus features built-in, and thus they have little need for anti-virus for the most part. I won't say that there is never a need, but the advantages and disadvantages need to be carefully weighed. In most cases, disadvantages will outweigh the advantages. See my Mac Malware Guide for more information on that kind of thing.


Second, McAfee is pretty awful at detecting Mac malware. When I tested it back in January, it detected less than half of the then-active malware that I threw at it. See:

If you're going to choose to use anti-virus software on a Mac, you'll want something that can at least do a decent job of detecting Mac malware.
