Mac mini 2012 SSD Issues

A few months ago, upgraded from the stock 500GB HDD in my Mac mini, to an OWC Mercury Extreme 120GB SSD, and a Samsung/Seagate 1TB HDD. It has all being going just fine, with the SSD used for the OS, and the HDD for the user accounts.But today, when the 10.8.5 update was being installed, and there was a blackout. The Mac wouldnt boot afterwards, so I used my spare Mountain Lion installer USB drive. The Mac is going again, but I now have a 1.12 TB Mavintosh HD. So my question is how exactly do I separate the SSD and the HDD like I had it setup before?

Mac mini (Late 2012), OS X Mountain Lion (10.8.5)
