I just got around to setting up a .Mac Mail account. I have a few other types of mail accounts already. The problem is that the .Mac Mail setup wouldn't recognize my Apple ID. I have no problem logging into my iCloud account with my Apple ID. iTunes also recognizes Apple ID.

icloud mail needs yourname@icloud.com which cannot be the same as your Apple-ID, if I understand your problem correctly. The icloud password is the same as the apple-ID password however.
Not sure what you mean by using Apple Token instead of password. I did try changing port to 587. That didn't let me send or receive mail, so I changed it back to Port 993.
Also when I run Mail Connection Doctor my other Mail accounts are "green". The Mac.com account is "red". "Could not connect to this iCloud POP server. Check network connection and that correct info is in Account Preferences. Verify SSL.
One choice in the Mail/Accounts/iCloud/Advanced/Authentification is password and another is Apple Token.
I worry you are getting a POP error, icloud should be IMAP.
EDIT, sorry just noticed it's .Mac mail account, not Mac Mail. Ignore me!

Port 993 is the incoming (Imap) port, 587 is the outgoing (SMTP) port.
But why don't you let the auto setup do it for you?
Ok, just figured out the problem. I had tried to set up this email account as an iCloud POP account. I deleted that and reinstalled the .mac account as an IMAP account and everything looks good. Thanks everyone for your suggestions.

Resetting the password entry to Apple Token seems to have cleared the problem but I'd like to know why. Now I don't have password protection? Or what?
