The gmail filter would happen first (on the server) before the message reaches Apple Mail (the client) so in that sense gmail could override. I would use one or the other (probably prefer gmail since it's on the server).
I use several Gmail accounts, in addition to some .mac and .me addresses, and I prefer to receive all of those messages in one place -- on my iMac using Mail.
For me, I've turned off/disabled as much of the filtering and other default "enhancements" Gmail tries to apply through Settings. This means going through the tabs one at a time to minimize adding stars, marking something Important, turning off Desktop Notifications, assigning to Categories, creating all of those separate inboxes/folders, etc.
By doing this, Mail on my iMac just accesses all of my email and then applies any rules/filtering to everything sent to me. I agree with DarrentBrackett about using one or the other, but I prefer using Mail since I only need to create a filter/rule once, it's easier to modify this way, and I don't need to worry that Google/Gmail isn't showing me something in Mail because of a misapplied filter or rule.
