Mail will not archive my inbox emails even after the update

I have gmail accounts through apple mail in Mavericks and when I press the button to archive the messages go away, but they are still there the next time I open my inbox. I've done this over and over. It seems to work sometimes but it's extremely inconsistent. Any help would be appreciated. And yes I have done a search but it's almost overwhelming trying to find the specific scenario since there are hundreds of threads where people are talking about problems with apple mail in mavericks.
