Go to bookmarks>favorites then press edit and delete the folder! No clue why they were there!
That's the problem. When I do that the little red circles that normally allow u to delete the folder do not appear for the 3 favorite folders. They are there for all the other folders I have just not the ones named favorites.. It's like they are frozen or something.
I see that you are running iOS 6, try updating to 7 or a later version of 6 if possible. If you are jaikbroken and can't update then you can try a reboot by holding both the power and home for 10 seconds. If all else's fails, try 1 more reboot, then turn to Apple for help, they are the real experts!
Also before tapping edit try swiping the the folders away. Put your finger to the far right then swipe left to the folder.
Sorry I didn't update my settings. I have ios 7.04. In fact that is what started all this. Rebooting doesn't help and the fingers wiping foes not bring up delete for the favorite folders just the other ones. Tks for all the help. I may have to live with 3empty favorite folders. Any other ideas welcome
Just got of phone with apple. Fix was to go to settings iCloud and turn off safari. Then go back to settings iCloud and turn safari back on. Worked like a charm. He had never heard about this happening either

Thank you! This worked for me too. Although I have no idea why.

Thank you Janetebn... That worked like a charm it's amazing how no one ever reads the original questions and just answers things that do not have anything to do with what was asked, you however understood the question and have the solution. The original question was how to delete the favorites folder not how to delete other folders or tap the edit link and then tap the red dot which only works for folders someone creates not the favorite folder which is default on iPhone
This worked for me too. Had two empty favorite folders and they are now gone! THANK YOU!!
When I tried to do that, I was asked if I wanted to keep the iCloud Safari data synced on my phone or erase it. Which option should I choose?
How do you find the iCloud setting to turn safari off? I have 5 empty favorites folders....
