I just loaded 4.1. How can you adjust settings with this new thing or is it not even possible? Like how can you adjust bitrate or do you have to use the templates as is?

I'm not sure what the weird button you mention is. You mean the gear button?
In any event, and as you've found out, the answer is yes. Create a custom setting – either by duplicating a preset, or using the plus button in the settings pane. Depending on the format, the available adjustments will be different they're accessible from the Inspector.
