Is this option only available via the desktop or iOs version?
I had the same problem. I believe currently there is no way to show/edit presenter notes in the iCloud Keynote. The support will be added later, according this: Keynote for iCloud beta: Coming soon in Keynote for iCloud beta

No, the presenter notes still won't be visible but they are stored in the iCloud version as well.
I did a little experiment that worked:
- create a new presentation with presenter notes on the Keynote for Mac OS X
- open it in the iCloud Keynote. Presenter notes will not be visible
- choose "Save a copy" from the top right menu and download it as a PowerPoint presentation
- presenter notes will be visible when opened in MS PowerPoint
