I had a problem with my swatch palette in InDesign and I trashed my InDesign preferences when I re-launched InDesign. Now that I have fixed the swatch palette, I would like to back up my preference file for the future.
iMac, OS X Mountain Lion (10.8.5)
~/Library/Preferences/com.adobe.InDesign.plist
It is difficult to know exactly what those are. They are definitely preference files. They appear to be for a specific version of InDesign. You can check this by selecting "About InDesign" in the application menu bar to see if the numbers matche the version shown in the "About box". If you are concerned about backing them up. It is better safe to back them all up. :-)
A better backup strategy would be to have an external drive and use TimeMachine to create a backup of all your important files. Preferences would probably be least important as applications wil recreate them if they are missing.
Just to clarify, the main app preference file is in ~/Library/Preferences. This means it is the Library folder within the home directory. Ex: /Users/Joe
There is also a System Library folder which contains a Preferences folder. Typically, these should be left alone.
I compared the Prefs Files and the version of InDesign and they match. I did not bother with the System Library folder.

We work on a server and that has a back-up process for our working files.
I found a folder of Preferences in the Library.
com.adobe.InDesign.7.5.plist
com.adobe.InDesign.7.5.3.plist
Not sure if these are the actual InDesign Preference Files or not.
