mail won't stay deleted

I delete mail and it comes back. Mailbox Behaviors has been set to every configuration imaginable without change in outcome. Settings are currently - Junk: Delete junk messageswhen Quitting Mail. Trash: Move deleted messages to the Trash mailbox when Quitting Mail.
This is on 10.8.5, 2.3 GHz Intel Core i7. Mail version 6.6 (1510)
I have been deleting the same several thousand mails nearly every day for several months and when I reopen Mail they are still there no matter what my Mail Preferences are.

Mac mini, OS X Mountain Lion (10.8.5)

Try deleting the cache associated with Mail.



Open the Finder. From the Finder menu bar click Go > Go to Folder


Type or copy paste the following:


~/Library/Containers/com.apple.mail/Data/Library/Caches/com.apple.mail/Cache.db


Click Go then move the Cache.db file to the Trash.


If you can't locate the Cache.db file from the path above try:


~/Library/Caches/com.apple.Mail



Quit and relaunch Mail to test.
