Why are some individual songs priced at $1.29 and some at $0.99? Do you get more rights with the more expensive one?

1. Because the people who hold the copyright to the song decided to charge more for it, possibly because it's more popular.

Apple was forced into allowing multiple pricing levels as the price for getting the record companies to allow Apple to remove DRM from the tracks. Hence the different prices. And of course the record companies will charge the top price for everything they think they can.

Feel free to shop around. The three major online music download stores -- iTunes, Amazon MP3, and Google Play Music -- often have different prices for the same thing.
You can buy songs from any online source and add them to your iTunes library.
