I want to sync my (IE) bookmarks with Safari on my iPad Air.
On the Air and under iCloud I turned off the Safari button.
Any other settings on the iPad?
In iTunes, I have checked 'Automatically back up to this PC"
via the Info Tab I checked "Sync bookmarks with IE"
but below it indicates still syncing with iCloud.
What did I miss?

If you want to sync them using iCloud you need to go to Settings>iCloud on your iPad and turn on Safari again, then set up iCloud on your PC as explained here and check Bookmarks: http://www.apple.com/icloud/setup/pc.html. Doesn't matter if you choose to back up to your PC or to iCloud; this won't effect bookmark syncing.

Should not the Bookmarks always be checked ?
The Bookmarks setting under Advanced is used to replace the bookmarks on the synced device with the next sync (as stated under the setting). If checked, the bookmarks on your device will be replaced by the bookmarks on your computer on the next sync, then it will be unchecked again.
