some of my books do not show up on my phone

Check the requirements in the store.

Some books can only be viewed on iPad.

Check here:
Settings > iBooks > turn Show All Purchases on

Do they show in the Purchased section of the iBooks Store on the iPhone:
Open the iBooks app > Store > Purchased
