Do you get any errors or warnings when you try to open the files? How specifically are you trying to open them? Do you see any odd behaviors at all?
It starts converting the files, and then I get a message telling me that I need some 3rd party software. I installed MPlayerX, to no avail. Not all of my .mov files seem to be affected, only the ones that were converted to .mov from .avi or some other format.
Were you using Perian before? I'm not sure about this, but I don't think it does anything in Mavericks as the plug-in API changed. I have no idea how to check if Perian is actually doing anything anymore. The developers have ceased supporting it.
Try playing in VLC.
Before I was using QuickTime to view (through Keynote) and Flip-4-Mac to convert the .avi files to .mov.
I will try re-converting the original .avi files with Flip-4-Mac again.
Flip 4 Mac doesn't do AVI's and only supports Windows Media Player formats.
Perian is still available for download but is no longer being developed.
