What are you trying do do with the arrow keys?
They work as expected with me eg dropdown menu selection, move up and down the navigator pane, select an object then hit up, down, left, right moves the object 1 pixel at a time.

There seems to be a bug when the presentation is Fit to Window, you cannot not do the above. You can only use the Shift key to make large movements. It does work when you're zoomed in. Very annoying.......
Nope the arrow keys work fine in Imacs & Mac Pro
Is this a laptop your using, Ive heard some issues with displays with them?

Same here with 15" Retina, 10.9.2 and Keynote 6.1.
Having Arrow key issues within Keynote (6.6.1), on an iMac (late 2013), running El Capitan (10.11.1) as well.
Using the arrow keys in Presentation Mode does not advance, nor reverse, from one slide to the next...and even gives a system level error sound as feedback.
Has anyone stumbled upon a solve for this one?
Try resetting the Keyboard:
close all applications press the F1 for 30 seconds
if this has no effect, remove the connection to the keyboard:
if a wired keyboard: unplug from Mac, wait a minimum of 5 minutes, reconnect.
if a wireless keyboard:
remove the batteries from the keyboard
if there is a power switch on the keyboard, gently press the switch several times
press a variety of keys occaisionally for a minimum of 5 minutes [this discharges the capacitors in the keyboard]
replace the batteries and turn it on
