I just looked in my Keychain and it has an entry showing that the root certificate for Apple Configurator is not trusted. Why? What do I need to do to fix this?

Export the license to a folder and then delete it from Keychain. Import it again and then it will give you an option to trust it.

No need to delete and add it again. Just right click at it and click "get info" menu item, then choose "Always Trust".
