Listening to a recording I made with Logic Pro and exported as an mp3: when I listen to it through the iMac's internal speakers it sounds clean. When I listen to the same mp3 through my US-25EX usb 2 interface there is noticeable noise, not throughout, but a various times in the course of the playback.
So, I'm thinking this has to do with the USB interface? That's what I'm hoping because in a day or two I should have a new Apollo Twin Duo with a Thunderbolt interface.
I'll report back after I get that. But for now...still getting some noise with this old usb 2 interface.

Since the update... after recording for a while, I start getting noise and THEN a huge latency begins. Like a really bad echo delay.
So, my old USB 2 interface was actually working better BEFORE 10.9.2.
I will hope that this all goes away with the new Apollo/Thunderbolt interface.
We'll see.

Update good for me so far. I had distortion issues with a firewire Apogee Duet which continued even when I upgraded to the Apollo Twin (Duet distored for all audio, Twin only suffered with use in Pro Tools; in my experience).
No issues now with playback or recording in PT, hopefully the audio fixes are complete. Will post if anything changes.

Feb 26, 2014 5:18 AM in response to The Art Of Soundby timman6127,It resolves the issues with my FD iMac and my Apogee hardware. I have tested both a USB Quartet and firewire Duet. Apogee released updated firmware and software for their USB devices about a month ago which fixed the USB issue and now the 10.9.2 update from Apple resolves the remaining issues on my iMac. I have about four hours of run time with the non beta release from Apple and all is good (the later betas worked as well).

iMac Specs:
iMac 27 inches , late 2012, Processor 3,4 GHz Intel Core i7, NVIDIA GeForce GTX 680MX 2048 Mo, OS X Mavericks 10.9.2
Test using a Focusrite Saffire Le Firewire 400 connected in the thunderbolt port using a thunderbolt adaptor through a firewire 800/400 cable.
Tests done with Safari 7.0.1 (32 bit) and QuickTime 10.3 (64 bit).
Here are the tests:
I launch Safari 7.0.1 (32 bit ) watching the actual Apple.com ad. (http://www.apple.com/#video-tv-spot)
The ad’s audio is nice.
Test 1:
I launch Garageband 10.0.1, (latest version) the ad’s audio plays correctly.
With 10.9.1 the audio was full of clicks and pops. I had to quit Garageband for the ad’s audio to play back correctly.
Test 2:
I launch Logic Pro 9.1.8 (latest Logic 9 version in 32 bit mode, same test in 64 bit mode), the ad’s audio is distorted if I set the Logic I/O buffer to 32 samples. The ad’s audio plays correctly (or with just a littles clicks here and there) using a 64 samples I/O buffer.
With 10.9.1 the audio was full of clicks and pops. I had to quit Logic for the ad’s audio to play back correctly.
If I set back the Logic’s I/O buffer to 32 samples the audio is distorted but get back to normal the moment I quit Logic Pro.
Test 3:
I launch Quicktime 10.3 (latest version) , the ad’s audio has just a littles clicks here and there.
I open a .mov file in Quicktime and its audio is full of clicks and pops.
I quit Quicktime and the ad’s audio plays correctly.
Test 4:
I relaunch Quicktime the ad’s audio is full ok clicks and pops.
I quit Safari and the Quicktime audio has still some clicks here and there.
In short 10.9.2 is better but not perfect
But, look at this! Either with 10.9.1 or 10.9.2, if I set an aggregate device and set the Logic and Garageband audio preferences to use it, then I don’t have any audio problem at all (so far) and best of all, I can set back the Logic’s I/O buffer to 32 samples!
So I’m done fighting those **** Mavericks audio issues.

Regarding the aggregate I'm a little lost though...
So you had the Saffire in use during the tests 1 to 4 with issues.
So what was the aggregate device?

To sum up: Using the Saffire Le alone:
- Big issues under 10.9.1
- Less important issues under 10.9.2
No issues under 10.9.2 if an aggregate device is set up and then selected in Logic or GarageBand.
Minor issues under 10.9.1 if an aggregate device is set up and then selected in Logic or GarageBand.

I got late 2013 iMac :
- 3.5GHz Intel Core i7
- 8 GB RAM
- HD 1 TB Fusion Drive
- OS X 10.9 Mavericks
- Focusrite Saffire PRO 24 DSP
After playing an audio in 10.9.1 (from any source : iTunes , Garageband, Safari , YouTube ) for a while ( few seconds to few minutes) the audio completely drops out.
After updating OS X to 10.9.2 everything works perfect - few hours of recording and playback without any problems

Before: Clicks, pops and intermittent distortion while playback using my Line6 KB37 audio interface. Youtube, itunes, logic pro X, garageband etc were affected.
After update: All above were fixed. Not a single pop since updating.
Though i must admit i haven't tested recording audio extensively yet, but it looks promising indeed...
Thanks to everybody who followed up and brought some order through these dark months.

I have a late 2013 iMac with 3TB fusion drive and am using a RME Fireface UFX (firewire to thunderbolt adapter) as well as a Burson HA160 headphone amp/external DAC (USB). Before 10.9.2 both were unuseable due to consistent pops, clicks, distortions dropouts etc. I've used both to listen to spotify, iTunes and youtube and to record audio into logic x (UFX) and thus far there have been no obvious issues since updating the OS. Fingers crossed ...
