As always, you should never use any computer file without having a back-up copy.
How many Images are in your largest Projects? It may no longer be the case, but at some point with 3.x it was recommended to limit the number of Images in a Project to less than 1,000.
In all cases, Aperture is a hardware hog -- though very well trained. What are your system specs? Do you have at least 8 GB of RAM?
