I used to use Handbrake, but prefer video converter from AppGeeker software.

Handbrake only export mp4 and mkv files, while AppGeeker can convert flv files to quicktime mov and m4v files (and some other regular formats), and seems to run a little faster on my computers. Both will get the job done, though.
