Sound quality problem when recording guitars in Logic Pro X

Hello, I have a problem when trying to get a decento sound recording my electric guitars. I am using a Motu Ultralite Mk3 through USB connecting the guitar to guitar input or my brand new Apogee One. In both cases I monitor through Logic. Whenever I record the dry signal from my guitar, the recorded file sound at much lower quality than what I hear when I play. Same issue if I record using wet signal through any amp modeler. Fireware and drivers for both interfaces are updated.

What is funny is that if I record using Audio Jack Pro, then the recorded file does sound exactly as what I hear when playing.......

Any additional set up should be done in my laptop?

I would appreciate any help on that issue.

Currently under Mavericks and a late 2011 Mac BooK Pro Core Dual i7, 4G RAM

Logic Pro X, OS X Mavericks (10.9.1)

Hello Eriksimon, thanks for your answer, I copied your set up and also, following Jazzmaniac suggestion, I reviewed the Audio configuration, I cut down the volume of internal input/output and set up the speaker configuration to the same output than my Motu (and later did the same for the Apogee). Now my recorded guitars sound much better, almost exactly as what I hear when playing.

Is there any additional set up I should review in my MacBook pro to get better audio recordings?

Once again, thanks a lot to both of you for your help.
