do you mean that you now have a big grey question mark next to the Apple icon in your menu bar, rather than in your dock? (The menu bar is typically on the top of the display, and the dock is typically on the bottom of the display.)

The question mark is on my dock (at the bottom of the screen), looking from right to left on the dock as follows: Trash, OSX icon then the question mark. Does this mean anything to you? I have had a whole lot of trouble with Firefox since this upgrade, too.

my own dock in OS X 10.9.2 has (from right to left) the Trash basket, an icon for the most recently downloaded item in my Downloads folder, a dividing line, and then various apps. If you hover your cursor above the OS X icon in your dock, what title is shown for it? If you do the same thing for the question mark in your dock, does it show a title for that? If you do a secondary click on the OS X icon in your dock, what options are shown for it? If you do the same for the question mark icon in your dock, are any options shown for it?
