I'd clear out the old Server.app settings, would re-download Server.app from Apple, and re-start the installation and configuration.  Though intended for an upgrade from a beta to the released Server.app version 3, I'd follow this Apple procedure to perform the Server.app reset, as well.  This deletes a plist or two, and otherwise removes the old Server.app environment.  (This does not remove any latent OS X Server bits left around from an earlier OS X Server release.  To be assured of a clean start, you'll want to erase / wipe the disk — this deletes all existing files and plists and everything, so have a backup of the stuff you care about — and then reinstall OS X client, and then OS X Server.)
