I have backed up to iCloud but all of my data/ apps are not showing in there or downloading to my new 5S?
Any suggestions? help, advice before i throw both phones and my laptop out the window!

Backing up to the cloud wouldn't show. iCloud shows synced information for iWork Apps, contacts , calendar, notes, reminders.
It will show that you backed up from iCloud
Did you setup the new phone as new with the backup from the previous phone?
Your apps are not part of the backup. Neither are any of your other iTunes purchases.
Backup saves your personal information and settings.
